The main culprits : Bugs, earwax buildup, too little earwax, and fungi.
All kinds of things can start an ear itch, says C. Warren Bierman, M.D., clinical professor and pediatrics chief in the Division of Allergy at the University of Washington School of Medicine in Seattle. Topping the list are skin conditions, like eczema, psoriasis and seborrheic dermatitis (the same troublemaker responsible for dandruff). Bugs, earwax buildup, too little earwax, and fungi could be a cause too. An article from the guidetohealth.com expands on this. The article offers a few pointers on how to deal with this condition :

Personally, every time I take a shower I insert a little ball of cotton in my ears. This keep my ears dry and protected from any dandruff, etc. In my case, it works.
For years I had this terrible itch inside my ears. At times the itch was so intense that I needed immediate relief and I inserted Q-tips, pencils, my fingers inside my ears to stop the itch. I've spoken to different doctors throughout the years and they prescribed different things to no avail. As you all too well know, inserting objects inside your ears is rarely a good idea. In more than one occasion I injured my ear canal, made it bleed and got an infection.
Many years ago I heard water made ears itch sometimes. I remembered that 8 months ago, and ever since I've done my very best to keep water from coming into my ears when taking a shower. The results were immediate. In fact so immediate that the correlation was clear. My ears have stopped itching, since then. Except when, every now and then, water gets into my ears.
